All it needs is the "view" to be sorted. The underlying source can be in whatever order, of course. While we are at it, show an indicator for private/public and allow to sort on those. And show variables. Allow not showing any of the mentioned code elements. I mean I am just rattling off what you see when you open Eclipse.
Sorting would be nice (we requested this year after year at the BOF at LS). Manually re-ordering them by dragging would be a bonus (as sometimes you like to keep stuff together)
I think it might be a good idea to exchange (or combine) some thoughts about Lotus Notes and its (lack of) tooling. Perhaps bilateral to start with. I will send you a message through your website this weekend.

Seein there are some NotesHound customers in the comments list, I am almost a bit surprised that NotesHound isn't mentioned here. The Script Sorter tool in NotesHound allows you to arrange the subs/functions in any order you like. We are currently working on a drag-and-drop version of the tool. We are also looking into integrating with Designer so that drag-and-drop can be done directly in Designer.
And, we will start to produce trieal versions shortly, available for free download.
@3, I know many LotusScript & Designer enhancements have been requested at LS year after year. So I'm rather curious about IBM's reply and their considerations. Although we can expect the Eclipse based Domino Designer will at last revise most of the IDE's outdated behaviors, it has taken too loooooooooong.
